There are two single stall gender neutral restrooms located to the left of the order counter. They are decent size restrooms. My one gripe is about the size of the venue. It's small and a little crammed, especially since they put in the bar. At times, the place is hard to navigate as an able bodied person, so I'd imagine a disabled person with mobility issues or even someone with a stroller would have a harder time. There is a ramp to get into the main entrance of the building, however, the door is not automatic. I figure there's not much they can really do to solve the issue unless they expanded the building which I understand isn't quite feasible. I only bring this up because I love Native Bagel and I feel like it kinda does impair the experience a little bit. A person with a mobility aid would probably have as easier time navigating Just Love Coffee Cafe down the street than Native Bagel. If you go on Saturday morning it is often crowded! Be prepared to wait in line, and know that there may not be a free table to sit inside. I know this because my friend group and I went every week when we were enrolled at Berea College. There are a few tables outside by the parking lot. Also keep in mind that toward the end of the day they can start to run out of bagels.
